As we see videos in social media of the first $PACB PacBio Revio to enter the @broadinstitute , with the promise of the long-read $1000/genome in place, what does it look like today to set up a Next-Generation Sequencing factory/institute?
There have been many of these institutes come and go, and probably the @broadinstitute (Cambridge, US) and the @sangerinstitute (Cambridge, UK) are the two referents in historical terms and in their magnitude of achievements in #genomics. So if we take them as an example, what do
we learn from them?
1) They were successful at being early adopters of large-scale Sanger Sequencing.
2) They were very well funded from the get-go, and contributed in large part to the success of sequencing the reference #human #genome in 2000-2001.

In #JPM2023 news, $ABSI Absci presented on Thursday 12, 2023. Also following the trend of asking AI what they should do, the company's Chief Morale Officer was put to the task of discovering biologics on a computer. Well, DALL-E's interpretation of that was on a slide.
Absci has a slide about the "old paradigm" of drug discovery, focusing on #Antibody discovery. Either phages or mice are used to generate antibodies that bind to targets, and a process of optimization of affinity, toxicity and developability (how to produce large amounts of it)
takes place, until the antibody candidate is decided. Absci rates this at a less than <5% success rate, which is definitely in the ballpark if we take into account phage display for therapeutic antibodies as part of the denominator.

In #JPM2023 news, $TWST Twist Biosciences also presented on Monday, and here are some highlights of their presentation: first slide is the obligatory comparison between Twist 1M oligos per chip technology compared to the plate-based methods.
Their #SynBio revenue is still growing, but proportionally less than the #NextGenerationSequencing segment and the #Biopharma segments.
They have a new factory which they expect to start shipping products in January 2023 (now!) and would mean doubling up their current capacity.

Bottom-line-up-front: stain overnight. Antibody staining is sensitive to both dilution and time, so a titration that gives crummy staining in 30' can actually give beautiful staining overnight. The best part is, that lower dilution gives less background, for better separation 2/6 Image
You can see this quite clearly with even tricky staining, like #Foxp3 and #cytokines. The overnight stain gives a stronger positive signal without increasing the background at all. Plus your cells are ready in the morning, when the cytometer is free, rather than 8pm at night! 3/6 Image

I want to put this study on everyone's radar b/c I think it's a genuinely cool opportunity for people/patients to get high-quality data on their #SARS-C0V-2 #immune status over time👇 (I have no financial ties to the company).
2/ To be more clear about what the study involves, the @serimmune team will assess each subjects’ individual immune response to SARS-CoV-2 from both natural #infection and #vaccination for up to 5 years.
3/ If you register for the study, Serimmune will send you a sample collection kit that allows you to collect your blood at home. Then you simply mail the sample to their lab using the pre-paid envelope provided.

The latest #antibody study from @ONS is out, and shows continued increases in all four countries, with 🏴󠁧󠁢󠁷󠁬󠁳󠁿 now topping 90%. 👏👏

NI🔼from 85.4% to 87.2%
S🔼from 79.1% to 84.7%

Note that although the reports are fortnightly, the last one moved the data on three weeks, this one only one week. So that's one reason why the increases are lower. Also, as we get closer to 100%, there will be a natural limit to the increase possible.

You can see that in the youngest age groups, the level of antibodies is around twice the vaccination coverage, with naturally acquired antibodies making up the difference. (ie they have had COVID at some stage.)

In an @AllofUsResearch study, #antibody testing of more than 24K stored blood samples given by participants in Jan.-Mar. 2020 provided evidence of #COVID19 infections in five states (IL, MA, MS, PA, & WI) earlier than those states’ first reported cases. (1/4)
We found a total of 9 samples w/ antibodies against SARS-CoV-2, collected as early as Jan. 7 and 8, 2020. Since antibodies take a few weeks to be detected after infection, this adds to evidence that the virus was present in the U.S. in late Dec. 2019. (2/4)
We followed @CDCgov recommendations on antibody testing, with sequential tests on different platforms to minimize the risk of false positives. We also quantified antibodies at an @theNCI laboratory. (3/4)

There are various types of antibody tests, directed against specific components of the virus. Just bcoz antibody to 1 component is absent, doesn't imply lack of the immunity, coz we may have other COVID neutralising antibodies we haven't been tested for!
+ there is something called cell-mediated immunity which doesn’t show up in antibody tests. Moreover, antibodies may be present, in memory cells in the bone marrow and not in the circulating blood. They may only be recruited to fight when exposed to the virus!

Researchers at Fundacion INFANT in Buenos Aires, #Argentina, led the small randomized, controlled, double-blind #clinicaltrial of the effects of infusing #convalescent #plasma in 160 older adults within 72 hours of symptom onset, half of whom received the treatment.
The patients were either 75 years and older with or without underlying illnesses, or 65 to 74 years with at least one underlying condition. The trial was stopped early because #COVID19 cases substantially declined in #BuenosAires, precluding continued recruitment.

Pharmacies in Saxony may in future sell the coronavirus antibody test "AProof" freely. This was announced by the Ministry of Social Affairs. The test developed in Leipzig was presented three and a half weeks ago.
In principle, the development of an antibody test should be rated positively, said Health Minister Petra Köpping according to the announcement. However, the regional directorate of Saxony had to evaluate the test.
It is important that medical laypeople can safely handle the antibody test. It is therefore necessary for pharmacists to inform the buyer during the consultation.

Lots of talk about “skipping the phase III” trials of #COVID19 #vaccines and going straight to widespread vaccination.

Here’s a not-so-brief thread on why that’s a terrible idea.

Ethical considerations aside, there are several reasons we *need* phase 3 trials as part of a developing COVID vaccines:
* Prove Efficacy
* Ensure Safety
* Conserve Limited resources
* Preserve Public confidence

Efficacy
Despite efforts to develop vaccines against other coronaviruses (SARS, MERS) we haven’t yet succeeded

Against SARS-CoV2 we are trying a myriad of strategies: mRNA, recombinant, viral vectors, inactivated, etc. We hope one will succeed, but we don’t yet know which one

Hmm. I'm aware that authors don't always set their own headline, but this one's actually misleading.

If anything, #COVID19 will likely become like a '#FifthFlu', i.e. a seasonal killer - not MERS or SARS, bur *far* less benign than the common cold...

As @TomChivers points out, with so many publications and so much amplification, it can be difficult to work out what's going on.

There's encouraging news on the #vaccine front, with provisos: of which KCL's #antibody study is one:
And we're still learning about the wider systemic effects of #SARSCoV2 where, e.g. #clotting appears to be a significant factor, unlike either colds or flu.

In reality, we simply haven't lived & died with the virus for long enough to know the answers we so desperately want.
